Description Fluorescence microscopy is presently the main tool for the investigation of structure and function of cells and their components. Unfortunately, this type of microscopy suffers from low light levels and consequent high noise levels. This poses big challenge for the image acquisition process. The selection of proper hardware and software parts of the whole set-up (microscope, light detector, driving computer) as well as optimization of the imaging conditions are highly non-trivial tasks that require deep understanding of the laws of physics and mutual dependences of a number of phenomena. This chapter brings insight into these laws and dependencies and provides the reader with a number of hints for the selection of appropriate system components as well as for the optimization of their performance. Special attention is paid to automation in fluorescence microscopy that is absolutely indispensable if multi-dimensional data are to be acquired.
